General Mach Discussion / default setup for multiple mills

I recently purchased the Mach software and I'm in the process of converting my Sieg X2 mini-mill to CNC.  I have a stepper controlled 40TPI leadscrew for the Z axis and I plan on having two separate setups for the X-Y axis.  In one setup I will want the software to control the 16TPI X-Y wheels for the main table.  I'm calling this my "course" table.  In another setup I will unplug the cables from the course table steppers, lock the tables, and mount a "fine" X-Y stage with 40TPI leadscrews on the course table for doing detailed engraving using the main spindle that is already under fine control.  I'm reusing my drivers and just using quick disconnects to transfer motor control between the course and fine tables.  Undoubtedly there will be different motor tuning and backlash compensation files for these different setups.  It doesn't appear that Mach3 lets me load two different defaults.  I can think of two possible ways around this.
1.  Have two different entire Mach3 folders and run the one for the table of interest
  or
2.  Find out the file name where the defaults are stored and write a quick script to rename files for the machine of interest.

Am I such a newbie and the answer is right there in front of me but I haven't seen it yet? ( I did search the forum.)
