General Mach Discussion / "Ref All" stops "Auto Tool Zero" - Help needed

Gooday from Australia,
I have a new small CNC and set up the Auto Tool Zero and it was working perfectly to zero Z. I then fitted a home switch to X and Y so I can zero them.
I can now zero X and Y, but not Z as the Auto Tool Zero tool is no longer working. The scrip that used to work now had no interest in the probe input and sends Z in the wrong direction. I assume some conflict with the Ref All script but I have not idea.
Anyone know what is happening?
