General Mach Discussion / Problem when switching from motor tuning to general running

So I've tried all the versions of mach3 and all had the same problem. When I was setting the motor speed and acceleration in the motor tuning window, the motor turned smoothly and with hardly any vibration. But as I exited (I did save and doublecheck) and tried to run the motor in any of the screens, it starts to vibrate and stall quite violently.
I also tried hooking up 2 steppers and ran the lathe version of the program, but there it ran quite well.
I've got 3amp nema23 275oz motors, dq542ma drivers, a 36 volt power supply, some random breakoutboard, and the computer has windows xp, 3ghz and maybe 2 or 3 gigs of ram.
Any help on how to run the steppers smoothly would be awesome!
