Just new to the mach3 software, my problem is when in the middle of a program and want to go back to zero the Z axis drags across the work piece. My question is? Is there a way of putting the Z axis into a safe mode or homing first before X & Y axis move.

Look at the Safe Z setup from Config menu. If you home the Z then best option is machine coords and set just below fully up, ie 0.5mm or imperial equivalent.
If you do not have home switches then probably the best option is set it in work coords and set it high enough above Z0 to clear your normal kinds of setup/clamps etc.
