Title: Auto Squaring Not Working

I have been struggling with setting up auto squaring for some time now.  I am just not able to get my X and A axis going the same direction during the Reference All Home function.  I can job and cut things and run G-code just fine but homing the machine is not working.  If I reverse one of the axis' in the homing menu then it breaks the normal jogging function.  The same is true for the other way around.  I would have thought that the homing menu would be separate from the normal operation menu but it seems when I make a change in one it changes the other.

My Home, ++ and -- switches are all on the same pin per axis, so X axis home, ++ and -- are the same pin, Y axis the same and then the A axis home and -- are are the third and final pin.  I have tried all kinds of combinations in the Ports and Pins and the Homing/Limits menus and cannot get the thing to work.

I alos have Home SLave with Master Axis UNCHECKED and I made sure to have the A axis set to linear, not angular.  I am running a Gecko G540 controller as well.  Can anyone please help?

In config>homjng/limits, is the "home negative" setting the same for the master and slave?
