Hopefully I am not posting tons of messages, The site keeps giving me errors but I do not see my post.
Anyway... My Y axis is flipped compared to what is on-screen. Please see the below screenshots with what I am talking about and my settings. I would like to keep the settings so when I jog, the table moves left when I press left, up when I press up, etc.
The bottom PCB that you see is the correct one and the top is the two that I just milled. I did the correct one with EMC2 and it does work correctly so its just a matter of my mach3 settings somehow.

The Table should move right when you jog to the left. Your jogging the tool, not the table.
The problem is your machine is set up backwards. There's no way to change the display orientation, so you need to set up your machine to match it.

What Gerry says is correct.
Now you can set up your "keyboard" to be the opposite.
Let me clarify before the heavens bestow bolts of lighting upon me............ ???
I have the keys / xbox reversed sometimes, but for a good reason, ie; namely when tracing something using a video cam since
the image is reversed.

You may be right; I may be crazy. But its just a lunatic...
When I jog using the left arrow key - my table moves to my left
When I jog using the right arrow key - my table moves to my right
My machine does cut correctly (the orientation is not backward) and I don't have to "wrap." my mind (its wrapped enough as it is) around which way will the table move when I push what arrow key.
Just a matter of choosing which hot-key moves which axis in what direction.
