Ok this maybe my bad feel to abuse me if you think I need it. ;)
Last week upgrade my power supply on the Router from a 24v Power supply from the old xylotex kit to a 48V 8.3A Switching Power Supply.
All I did was change the wiring over from one power supply to the new 48v PS.
What happened was my limits and Z-plate were set off so disable them didn't have the time to stuff around I then pushed up the kernal speed and had a play with them and checked to see what speeds I could get with the new power supply was a very happy little chappy with that side of things.
So today I get back into fault finding mode enable the pins on the Limits etc and the Diag screen limits are lit up......
I changed back to the old power supply still pin 10 and 13 no go nothing Diag screen limits are lit up press limits and nothing at all.
I then changed my limits over to pin 11 and it works fine back to 10 and yep cant be seen.
Did the same for pin 12 all good on that one
Then 13 that I had my Z plate on it was dead as well.
So what would have caused this?
I thought the G540 was set up to handle a 48v PS or have I just blown the pins on the computer why did this happen have I missed something in the G540 manual?
I am not going to hook up the limits etc to the other pins unill I work out what the problem is.
Any help would be appreciated so can get to the bottom of this.

When you switched the power supplies over, I assume you did it with the power off...? Can't think of anything else from what you've described that could have been wrong.
The G540 is designed to take up to 50V, and that is about the voltage I am using it at (48V or something).

Sounds to me like you may have blown the pins on your computer port with perhaps too high a voltage getting in there.
Test the parallel port input/output operation using Parmon which can be downloaded from here:-

That will at least rule out one possibility.

How do you have your limits/etc wired? You should have them wired between Pins 1-4 (inputs) and Pin 12 (DC Common) on the G540. You do not apply any voltage, i.e. 24/48V, to these pins. It sounds like you may have messed up a few of the opto-isolators on the inputs (better than your PC though.) Give Gecko a call, they can repair it for you and they are very generous.

All limits are in series NO I think switch stops the ground signal getting through always have problems with remembering the NO NC thing lol.
I tried that little Progy four top left were all all red the rest green does that mean the parallel ports fine?
When I set off the limit I get nothing on the original pin on the new one it goes green

Yep that's how I set it up the only wires I changed were the moved were the wires from + and ground.
I just changed the limits to the next position (2) thinking that if it dies well cant lose anything really I just have to be careful.
But the limits work on this position, I am a bit puzzled why this would happen?
I am all the way over in Aussie land so to get it back to Gecko is a pain and I have jobs lined up for the router cant afford the down time at the moment.
Any other thoughts guys why this would happen?

Using Parmon:-
With nothing connected to your PC parallel port, if you can toggle the state (by clicking on them) of the pins you suspect (the ones the limit switches were connected to) then your parallel port is OK and can be ruled out as being the cause of the problem.

Update:- JigSaw please disregard this as it will not help identify bad input pins on the LPT. It is only for output pins (my mistake).

I have never tried Parmon but can you toggle inputs with it?

Ah ok, thought that might be the case, you would still however be able to monitor in Parmon I would think if you toggled by shorting them to a ground pin.

Ok Cool what pin is ground ?
I am running at the moment all good but still would like to get to the bottom of this.
Can the optos be easily replace on the G540 probably should go and ask on the Gecko forum but before I do that I thought I would just ask :)

Pins 18 to 25 inc. are all ground.
