Mach4 General Discussion / Homing - Reverse Direction?

Hi,
I've recently set about doing an overhaul/rewire on an old Pacer Cadet router, mechanically it was fine but the electronics were shocking to say the least.
I've set about re-wiring it and also took the opportunity to upgrade to an ESS and MB3 breakout along with some G201X drives, everything is working as it should but I've hit a wall now I'm trying to get the machine to home correctly.
The Cadet is setup to home bottom right as you look at the machine. On the Mach 3 install that came with the machine, which has now died, when incremented from the home position X was positive and Y negative, this worked fine as Fusion can generate gcode to reflect this.
On the Mach 4 install I either get it to increment correctly or home correctly, if I flip the dir pin I get it to increment positively but then the home direction is wrong.
Is there a simple flip home position button that I'm missing, or will I be better off just moving the limit switches so it homes from bottom left?
Any help would be most appreciated.
