THE Y AXIS DRIVE SOMETIMES HAS MICRO-SECONDS OF STOP.  THE MACHINE HAS NO BACKLASH RUNNING.  THE DRIVE COMES TO A COMPLETE MS STOP, AND THEN CONTINUES.

Sounds like its a hardware issue. Check your wiring carefully then if that is ok the only real option is to swap around hardware from axis to axis to see if you can find the problem.
